The output flange has some play in it. I'd swap out the UJ's is thats possible.
The burning smell could have been the new grease getting very hot in a worn UJ.
Check truck for any leaks around transmission parts as well.

Think I've found the cause. This.

I put my GoPro on under the car and can see the gearbox/transfer box moving up and down. Plus it's better with the front prop in. I guess as there's more holding it down. Question is. Am I missing anything or do I need to do it back up? (Doesn't budge with the small scanners I have) so either it's been pulled out the cross member or I need to man up and lean on it more.

Thats ok, the bolt is stop it over flexing and breaking the rubbers each side of the mount, check they are not broken, they often seperate and the mount can bounce around on that bit.

I think you're looking in the wrong place, burning smells, noises, something holding truck back must be wheel bearing/brake/diff/gearbox related.

I'd take both props off and heck for tight joints, then fit front prop and run it in 4HL and see how it feels.

On 3rd Gens especially check the hand brake crank lever where it goes through the brake backplate, they often corrode up, stick and drag the rear brakes.

So far I've dropped both props and serviced and then drove around for a day with the front one out and the vibration was worse. Burning smell has gone so I think some grease must have been flung onto something hot and then burnt off.

Put the front prop back in and the noise/vibration wasn't as bad as without it. As I as removing the rear I noticed the transfer/gearbox mount moving up and down.

I'll double check the other areas you've mentioned.
