Timing an injection pump

what is the correct way to set up a injection pump?
Do I just line up the mark on pump with the timing gear casing and then the fly by wire takes over the last adjustments ?

That's pretty much it as long as that was where it was before removal. You also need the pump sprocket aligned with the timing mark on the timing gear cover.

Fitted a replacment pump on my Surf, I lined up the timing belt pulleys then lined the pump to its marker. when the engine runs the check light came on and it sounds very tappety almost clattery like an old black cab. Moved the pump until its furthest point on adjuster and the sound has almost gone is there any way of checking when its correct.
as at present the check light comes on at idle then off as it drives.?

does sound like its a tooth out, are you sure the cam belt went back on with no bagginess between the cam and pump pulleys?

Just had the timing belt cover off to check, and all the marks align. To be a honest a tooth out is almost 5mm or more and would it still run like that.
The pump has been moved as far as it can away from the block this makes it run better but does still have check light coming on at idle and sometimes during a drive. Going to try and get a Diesel specialist to try and time it in with a dial gauge or may get a gauge and give it a go myself.
