Had autos for twenty years, drive manual Defenders at work and wouldn't want to own a manual... or a Defender for that matter. You'll find an auto relaxed on road and you'll never fluff a gear change or stall out in the middle of a river or bog or going up a steep incline.
Rear window is easily fixed, and swapping out a complete tailgate is simple enough, even easier if you have help.
And the 3.0l is a better bet than the 2.4.
But that said if you can afford it or can save, I'd hold out for a 3.0l auto third gen. Better "always on" 4wd system and you can open the tailgate without opening the rear window and you don't have to stretch over the effing tailgate to put your shopping in the boot, not such a hassle on a standard Surf but get an extra few inches under your ass...
