The dealerships are a totally different company to the manufacturer, the way it works is that the manufacturing arm to the company (Toyota Japan) built a car with faulty or poorly designed part, so they are liable to rectify any problems with it or replace it, as they have limited repair facilities at the factory the repairs are carried out on there behalf by the nominated dealerships which get paid a set amount for carrying out the repair.
This is the same when you buy a new car, warranty claims are done by the dealer but paid for by the manufacturer and there is no love lost between the dealer and the manufacturer.
