Stopping fumes coming in

If I modify my exhaust to side exit, will it stop fumes coming in the rear window?

Probably not to any greater extent than opening a rear side window helps.

My truck has the exhaust exiting behind the rear passenger side wheel and it is a lot better than my old 2.4 that had the stock exhaust.

I wouldn't say it totally solves the problem, but noticably better.

Old truck didn't have the roof spoiler though - not sure if that would make a difference.

Run your truck on a blend of veggie, and you won't mind the fumes so much.
