Could be a number of things but with a misfire and rough idle and a overheating I would consider a headgasket maybe needed . Do a compression test and this may show a low cylinder pressure . Is there any 'cream' on the oil filler cap which could also show a headgasket gone .

Hi Rick,

There is no cream anywhere, I cant see any oil in the water and the oil level does not rise.... so I dont think its mixing oil and water.

Have you had the spark plugs out to see if one is wet with fuel or coolant ? If you find which cylinder is misfirring it maybe just a duff spark plug or ignition lead or maybe a cracked dizzy cap .Overheating maybe because the engine is struggling to pull motor along at speed on just 3 cylinders . You need to check a few more things before changing the engine . I bought a complete 4Runner so I could get the 2.2 engine . I dont see any for sale anywhere .Bubbling in expansion bottle on mine was the rad cap faulty, also causing overheating .
If you do change the engine can I have the old one for parts
