Will replacing the alloy manifold that runs between the turbo and inlet with a silicon hose, cause any issues?

you really want to use hard pipe as much as possible. otherwise you can get ballooning or even hose collapse.

Ramair supply a ribbed air inlet hose which might be worth a look at.

Many stock applications run that way; the Volvo Turrrrbowagon is silicone/stock nylon/whatever they used originally, introduced late in life to slightly above stock boost @12psi, never had a problem and those at a fairly well-kept ~20 years/100k miles.

Once they're old with oil soaked all bets off aye.

        'Ribbed' eh, hmmm...

plenty of manufactures use solid plastic hoses ie like the turbo inlet cross over pipe. but under decent boost even they can start ballooning. for some you can find alloy replacement pipes.
ribbed hoses are awful for airflow. ribbed rubber has better uses
